How e-invoicing connects to VAT returns, and why reconciliation becomes monthly

E-invoicing does not replace the VAT 201 return. It changes what the FTA knows before the return arrives. Today the FTA sees your output VAT as a total once a quarter. Under e-invoicing, your provider reports tax data from each in-scope invoice as it is issued. The return becomes a figure the FTA can check against data it already holds. Our advice: start reconciling the two every month, before the FTA does it for you.

What the law changed

Federal Decree-Law No. 16 of 2024 amended the VAT law to expand the definitions of tax invoice and tax credit note to include electronic invoices and electronic credit notes, and confirmed that VAT refunds will be based on e-invoicing compliance requirements where applicable. Federal Decree-Law No. 17 of 2024 gave the Minister powers to implement the system through the Tax Procedures Law.

For VAT registrants, Ministerial Decision No. 243 of 2025 ties the timing of e-invoices to the VAT law's timeline for issuing tax invoices. So the e-invoice is the tax invoice for in-scope transactions, issued on the same clock.

Two views of the same sales

From go-live, the FTA receives a tax data document for each in-scope e-invoice through your provider. At the end of the VAT period you file a VAT 201 return showing total standard-rated, zero-rated and exempt supplies and output VAT. In principle the in-scope part of your return should agree with the e-invoice data.

Example: a Dubai engineering supplies company issues B2B e-invoices with VAT of AED 182,400 in a quarter, plus AED 6,300 of VAT on cash sales to individuals, which are B2C and outside e-invoicing. Its VAT 201 should show output VAT of AED 188,700, of which AED 182,400 can be traced to e-invoices.

Where mismatches come from

Most differences are timing or classification. An invoice dated 31 March but transmitted on 2 April. A credit note issued in the next period. A zero-rated export coded as standard in the e-invoice and corrected only in the ledger. A manual journal for a supply that never went through the system.

Each is explainable, but only if you look. A difference you find and document in April is a reconciling item. A difference the FTA finds in October is a question you have to answer from memory.

  • Invoices issued in one period and transmitted in the next
  • Credit notes not issued through the system
  • VAT category differences between e-invoice and ledger
  • Manual journals for supplies with no e-invoice
  • Rejected invoices never resent

The purchase side

When your suppliers go live, the tax invoices behind your input VAT claims will increasingly arrive as e-invoices through your provider. Because the law now ties VAT refunds to e-invoicing compliance where applicable, expect closer scrutiny of input VAT claimed on in-scope purchases that have no matching e-invoice.

In practice, keep supplier e-invoices linked to the bills posted in your ledger, and chase suppliers who send PDFs for transactions that should be e-invoiced.

A monthly reconciliation routine

Each month, compare three numbers for output VAT: the ledger, the total of accepted e-invoices and credit notes from your provider's reports, and the B2C or excluded sales that sit outside the system. Investigate any difference over a threshold you set, say AED 500.

At quarter end, the VAT 201 then becomes the sum of three reconciled months rather than a fresh exercise. The same discipline on the input side, matching posted bills to received e-invoices, protects your recovery.

The ledger side in HelloBooks

HelloBooks prepares the VAT 201 from the ledger, with per-line VAT treatment on every invoice and bill, for you or your accountant to review and file on EmaraTax. It does not receive provider reports or e-invoices directly, but you can tag each sales invoice by whether it is in scope, so the ledger's in-scope total is ready for comparison.

Ask the AI agent 'what is output VAT on business customers this month?' to get the ledger figure to set against your provider's report. Firms that want a reconciliation report with their own columns can request it at /book-a-demo.

FAQ

Frequently asked questions

Does e-invoicing replace the VAT 201 return?
No. VAT returns continue. E-invoicing gives the FTA invoice-level data that it can compare with your return.
Are B2C sales in my VAT return but not in e-invoicing?
Yes, for now. B2C transactions are excluded from e-invoicing until a date is set, but they remain taxable and are reported in your VAT return as usual.
Can I still claim input VAT on a PDF invoice?
For transactions outside e-invoicing, normal tax invoice rules apply. For in-scope transactions after your supplier goes live, the e-invoice is the tax invoice, so ask suppliers to issue through the system.
How often should I reconcile?
Monthly is a sensible minimum once you are live, so differences are found while they are still easy to explain.
